As of Version 3.0, Project Reporter no longer supports using different aliases
for a custom field (Text1, Flag1, etc.) in different projects it assumes
that if you use custom fields, you give them the same label in all projects.
When editing Views in Project Reporter's administration interface, you can
specify aliases for any custom fields displayed in views (as well as non-custom
fields); but the same alias will be displayed for all projects.
Note: If you wish to use project-level custom
fields, you should note the following tips:

To enter values for a custom field such as Text1 at the project level in
Microsoft Project, you must turn on the
Show project summary task
option on the View tab of the Options dialog, and enter the custom field values
for the project summary task (the task with ID 0).

In Project Reporter, project-level custom fields can be displayed in Project
views (on the Project Portfolio report page) by simply adding them to the
appropriate views.
However, to view project-level custom field values in Task views (in reports for
an individual project), you must turn on Project Reporter's
Show project summary task
option in the Preferences section of the administration interface.
